I am thinking of creating the Atlantic league. Which was a proposal made by executive of Dutch club PSV. The idea was to have team which were dominating there national leagues from compete in a more challenging league. Teams included would be Celtic, Rangers, PSV, Porto and more.

The main issue i am having for this league would be that the idea for the League could be that one team would be relegated and then replaced with that teams current league champions. Is there anyway to implement this on the editor or does it have to be Team A goes down to division x and Team B comes up from that division?

Hmmmm.... hardly
You have to add those nations as subgroups of the second tier, but I think nothing would stop Herenveen from being relegated to Portugal, if you know what I mean

Option B is a bit long but may work:
1, Create the league with subgroups
2, Make each country a subgroup (SPL, Eeredvise, etc)
3, Make a play-off to decide winer. X teams per group, playing in league format

I'd suggest 14 teams per division (26 games) so you can still add 10/12 league games in play-off

Cups...
Add each national cup as they exist, restricted to its national side.
You can also create another cup (non supercup) with the national winners of this, a la cup winners' cup

This will may upset your traditional champions league/uefa cup spots, as some countries would give them up
